After successfully running CFA i.e. the model met the criteria of all goodness of fit indices, do we actually check the fit indices in SEM again?
If i have successfully run the CFA analysis and I am going to proceed with SEM to test the hypotheses in same data set, I do not understand why in some research articles authors have again checked the goodness of fit Indices after having run CFA successfully. Please explain
Trying to answer your question, everytime aresearcher do CFA, he/she should report how the fit indices support the new model. It is same like the the need to report the reliability of scales in every new data analysis. This will reflect on the body of knowledge in validating the scale structure under different settings and samples.

Fit indices calculated for the measurement model indicated a good fit between the structural model and data. we check the model fit onetime after having run CFA successfully (same model - same data).

Because in SEM we have two models. The measurement model that contains the relationships betwen the latents variables and measured variables (indicators), and the structural model that contains the relationships between the latent variables. Before testing the structural model we must test the measurement model alone to ensure that the model fits the sample data. Why we do this? In the case if the structural model misfit the data, we ensure there is a problem in the specification of the model and not due to problems in the measurment model in the first place.
