If you have standard curve, you can convert all of your Cq values to a quantity per individual. Then you can easily conduct ANOVA for those values to see any significant differences between your groups. If there is a significance then the next step is comparing means.

I would need more elaboration on your response. How I should draw a standard curve? I did not have any pre-prepared standard sample and also I have just a group of sample, and the correlation analysis is my preferred method.

I am wondering it would be correct if I use delta Ct or evan 2-delta Ct as an outcome?

For simplicity, you can use 2^-dCT values like any other value and compare them across groups.

First, calculate dCT values (CT for the gene of interest relative to CT for the housekeeping gene). Then transform them in into more interpretable values using 2^-dCT. These values may be used like any other values, such as BMI, plasma glucose levels etc. Use non-parametric tests or parametric tests, just check that normality is not too violated using the former.

Note that ddCT simple refers to keeping the data in log2 and comparing two groups: dCT group B minus dCT group A = ddCT. Please remember that log(B) - log(A) = log(B/A).
