I work with Arabidopsis, and I have noticed that some of my samples have this structure on their surfaces, as can be seen in SEM photographs attached. It seems a kind of fungus, and it looks that it appears preferently in or near stomata, although not always. The most shocking thing is that I have seen it even in plants grown in sterile conditions. I would like to know what this might be, and how could I get rid of it.

If I were you, I would try to place some pieces of the plants with this kind of "contamination" (from plants in sterile conditions) in a petri dish with CMA or PDA medium to allow the fungal growth (if it were) and to be able to identify the fungus (in case of fungal origin). if you already did surface sterilization of the seed + sterilize the soil and pot then you keep them in stylized light incubator it will be strange but if you did not do one of these steps its common in environmental as mention before by Viji Viji.
