I was asked to do Fst analysis of plant virus populations by using Arlequin software which could provide permutation tests for Fst. I found the software a little bit old and not easy to use. Does every body know other software to do such analysis, or know how to use the software step-by-step?

Anyhow, I do not understand why you wish another software package if you were asked to use Arlequin. Arlequin developers have made a great effort to produce a rather complete user manual that can be downloaded from the same web page. Have you read the manual?
