I would like to create 3D models from CT/MR image data sets to be used in FEM software (COMSOL). Does anyone have experience with Materialise Mimics and Simpleware ScanIP? Which one is best in terms of being user-friendly and generating smooth CAD models for FEM numerical modeling (electric field and temperature)?

Mimics is user friendly, but costly. You have open-source software named 3D Slicer that is free and gives you great resuls, and you have a lot of Add-ons that may suit your needs.
Both are good in what they are designed for, but I will lean towards Simpleware ScanIP due to ease of integration of its output with downstream finite element analysis tool.

We can convert contoured CT images to .stl files using 3D Slicer. The .stl files can be imported to COMSOL for simulations.
Materialise Mimics is an extremely powerful tool for segmentation and digital image analysis/processing. After segmentation, you can perfectly / simplify datasets/meshes before exporting them. For the preparation of imaging data for FEA it can surely be used. Unfortunately, as already mentioned, it's pretty costly. For both software solutions test versions are available. I'd suggest that you test before deciding which one is best for your application. As an alternative SW like 3D Slicer might meet your needs as well ...
I have been using Simpleware ScanIP. I have experience in performing segmentation of medical datasets and importing into FEA packages (ANSYS). The process is smooth and ScanIP is fairly user-friendly. Cost-wise, my experience is that Synopsis provides great value for money if you request a pool of licences and the company is able to provide a competitive discount. Single licence can be fairly costly but it is worth discussing with them directly as they may provide a discount.
You can combine 3DSlicer for segmentation and to generate a stl file. Cleaning and smoothing with Meshlab (still a stl file). Finally, Gmsh to generate models from stl combining with CAD for FEM numerical modeling. You can import to comsol as well.
