I am new to flow cytometry so please bear with me :) Is there a way to retrieve fluorescence intensities for individual cells from an .fsc file form a flow run?
Basically, I am looking for a matrix looking something like this:
APC intensity
Cell 1 X
Cell 2 Y
Cell 3 Z
Also, can I retrieve this information for all individual cells falling within distinct gates? I want to do some mathematical modeling and I need to be able to access fluorescence intensities of individual cells rather than MFI for a cell population. I am thinking that this data must be stored somewhere since I can plot fluorescence values against a different parameter for individual cells, I just do not know how to retrieve this data.
I would greatly appreciate any advice!

That's a good question. I can't think of any program that will do that... The data is all there, you might want to contact whoever manufacturer the flow machine you are using, and ask to see if it is possible. The data itself are all stored in the raw fcs files. You might need someone to rewrite an open source program for you.
The only other possibility (maybe since I never use one of these before) is the flow machine that will take individual pictures of each cell. That one probably has a setting to get data on an individual cell basis.
I saw this paper that addresses your question...It is not clear how they did it but it is definitely possible. Let me ask and get back to you.
And I agree with Shen-An...You can get back to the flow instrument and change the file settings to provide files for individual cells. I know this is possible using a MACSQuant (Miltenyi) and probably also with other instruments.
