To design a proper experiment given the fNIRS signal characteristics, should one follow the fMRI experimental design recommendations (both signals present the hemodynamic delay), or are there specific recommendations for fNIRS experimental design one should care about as well? (relevant references on this?)
if you are looking forward to applying Statistical experimental designs to FNIRS Experiment, then, in addition to the constraints imposed by the nature of the experimental system under consideration you must also take into your design the following aspects which are cornerstones of Statistical Design of Experiments, namely Replication at one or more factor settings , Randomization of experimental runs using appropriate randomization algorithm, introduce Blocking to account for the variation in response due to Batch effects if any.
Your question is not so clear...but as for as experimental paradigm is concerned you can choose event related or block design...

My question is if I can follow the experimental design guidelines for task design of fMRI data (e.g. namely ISIs and jittering, if I want to do deconvolution; baseline recovery; etc) or if there are additional/different/specific guidelines for tasks designed for fNIRS data acquisition.
So you want to examine the inter stimulus intervals variation and its effects and variations of inter trial timmings...so thats event related tasks in fnirs. In fnirs the cHRF is conveleved to determine the estimated hemodynamic response. The actual signal of fnirs containes task/rest related responses....and it is reported in many articles that task related response takes around 15 to 20 seconds to vanish ...after that is rest session's response...you can read ciftni et al 2008 and kamran et al 2015 , kamran et al 2016. And i dnt think any deconvolution is required for this case...only you need to filter some physiological noises and artifacts with specific range
