can anyone suggest me packages in R that calculate Fixation index Fst values among sub populations assuming diploidy, when the data is binary (0,1)
Hi Lakshmi,
You can take a look on diveRsity package:
ftp://cran.r-project.org/pub/R/web/packages/diveRsity/diveRsity.pdf
In addition you can try adegenet and hierfstat packages also.
I also suggest an other program to calculate Fst. Spagedi is very easy to use

Thank u David, but can these packages be used if the data is binary, like scoring a marker for its presence or absence
