I have assimilated altimeter SLA into POM model. Deterioration was observed in temperature for the depth up to 250m from surface in Equatorial Indian Ocean. In other parts of the Indian Ocean, improvement over temperature was less in the mixed layer. What could be the possible reason for this?

I have used Ensemble Optimal Interpolation scheme for the SLA assimilation. Weekly ensembles for 3years has been used for creating static ensemble for the assimilation.

I'm not an expert in DA, but I heard many times that you cannot assimilate SLA over eta directly, but you have to take into account impact over the water column. Once you'll have perturbed the density profiles, geostrophic adjustment then will do the job to adapt the proper velocity field to the perturbed pressure gradient.
