In my recent manuscript submission to a Springer Nature journal, I have come across Research Square (Preprint service provider associated with Springer Nature) which is allowing & encouraging me to publish the manuscript under consideration as a Preprint. My question is, If I publish it as Preprint, in the event of rejection of my manuscript from the journal, will it affect my subsequent submission to a different journal? (i.e. will my own preprint be caught and counted for determining the similarity index by the next journal house)
Most journals seem not to have a problem with preprints, but some journals generally demand to delete the preprint before accepting a paper, or their plagiarism checker causes a problem (see this case: https://www.researchgate.net/post/Remove_our_paper_in_online_reg). Programs for checking plagiarism are configurable, i.e. you can turn off what you don't want to check.

- really this “the plagiarism detection” software that is used last time in the scientific publications sources [journals, preprint publishers, etc.], which, as the sources’ owners and editors claim, is used aimed at exclude plagiarism, evidently is completely senseless. Though it is well applicable in art, poetry, literature, where some melodies, wordings, etc., indeed can be interesting/important/popular,
- however in science plagiarism this is not theft of wordings, this is not theft of ideas, and plagiarists very thoroughly eliminate from their publications any hints to publications of real authors, first of all, of course, any the real authors’ wordings – making that with complete accordance with this the sources editorial boards policies.
Though that now isn’t unique idiotic thing in these policies, which appeared in last few dozens of years, which quite factually are used by the editors at rejecting really scientific submissions of some “incorrect” authors, blocking so the really information about scientific works and the authors
- and making real plagiarism easy, whereas in most cases the plagiarists don’t understand what they stole – real authors understand what they made much better,and so the science-2022 really is practically the same as the science-1980s, when – and earlier, of course, the sciences really were developing…

Dont post a pre-print online when the manuscript has not been accepted.
I know that each journal has a different pre-print platform, and this creates a conflict of interest. However, a pre-print version will also save you from the unwanted publication of similar issues in different journals, as this is sometimes very time-consuming. Hence, it depends on the researcher’s preference!

There is no harm in publishing as a pre-print manuscript. You will have the open and transparent views from reviewers , who are known as the experts in the field. Therefore, you can even weigh the authenticity as what you have done and what others are proposing in terms to make some improvements. That can subsequently be submitted to the appropriate journal , provided you will have to abide by the constructive recommendations ( scientifically fit for the respective task). So, complete the task before final submission.
However, I may not say anything on the original articles. As, I am only talking about reviews and commentary articles.
Yes, because I had the same problem. My paper was rejected and when I resubmitted my paper to another journal, the editor-in-chief refused to consider the paper and deleted it from the submission system (Editorial manager), under the pretext that the journal does not review papers already published in preprint form.
The journal, however, asked me to have the preprint removed from the web and Research Square first before it would reconsider my submission. This is impossible. I have some regrets about accepting the pre-publication of my paper by research squart
