I am looking for a dye that will not be absorbed or broken down in adult or larval house flies. I plan to feed them a dyed liquid diet and then measure gut concentrations of the dye via spectrophotometry. Does anyone have a dye they would recommend?

I could imagine that 5,5'-dibromo-4,4'-dichloro-indigo works, as it is used to show β-galactosidase activity.
Please try this: I used the ordinary red ink in my studies.10 to 15 days old Seedlings of groundnut grown in pots were used. The roots are washed thoroughly, The root of fresh seedling is dipped in a solution (red ink : distilled water : : 1:3) in a 100ml conical flask. the mouth of the conical flask is plugged with cotton where stem of the seedling should be at the center. This set is to be kept on a petridish where equal sized filter paper is spread. Now I introduced the test insect (aphid or jassid ) of the required instar and numbers (1 to 5) in different treatments with the required replications. Each set up is to be covered with bell jar (not air tight).Check the honey dews droppings on the filter paper for different timings (12 hrs,24hrs,48hrs). Scan them and keep it with identity. Now the same filter paper is to be sprayed with 25% ninhydrin. Dry the paper till moisture goes. Now you can see the dots of blue colours which represents the honey dews. Measure them. In the case of jassids, before ninhydrin spray you can see the green spots which represents the feeding from paranchyma cells, the empty space which turns blue after ninhydrin represents the feeding from phloem tissue. I hope this may help you.
Hi Edwin, my colleagues have tried using Sudan Red to stain the artificial diet for Musca with good results.
