Primers are quite stable at room temperature, or even at the high temperatures during thermocycling in polymerase chain reactions. Some people are overly concerned with maintaining the cold chain at freezing temperatures after the addition of molecular grade water. They should be fine indefinitely, however you don't have to rely merely on my assurance, you can test this hypothesis yourself. Be sure to run a positive control reaction during PCR with a know DNA target and you can confirm that your primers are still effective. Everyone should always run a positive control, not just to assure the efficacy of their reagents, but also to verify the size of the amplicons and specificity of the reaction itself.

The beads should be stable per se but you might see some denaturation of streptavidind that has not bound with Biotin. (Strep bound to Biotin is good up to ~120C)  Have you considered making your single stranded DNA by using a short incubation with 0.1M NaOH? Much faster and cleaner.

I have always used NaOH followed by neutralization. I do believe streptavidin Dynabeads C1 will inhibit PCR. I am not sure if it is the streptavidin or the hydrophilic bead itself, but maybe streptavidin comes loose at high heat. However, heating and cooling is often used in other procedures such as mRNA isolation. I have not tested M280 or T1 beads for the inhibitory effect on PCR
