Does anyone have experience with multiple testing correction in genetic association studies

I am studying association of two polymorphisms with 6 adverse effects of a drug. In this case, if want to adjust for multiple testing by Bonferroni's method, should I multiply p value by 2 (since 2 polymorphisms) or by 6 (6 adverse effects) or by 12 ( 12 calculations)? Is there any suggestion for alternatives to Bonferroni correction in this case?
