Yes, both work quite well for me on total RNA, however I work with human RNA. For us, RiboMinus is cheaper, this is why I use mostly this kit. There are also methods using RNase H (eg http://www.plosone.org/article/info%3Adoi%2F10.1371%2Fjournal.pone.0042882) or biotinylated antisense oligos (e.g. http://www.ncbi.nlm.nih.gov/pubmed/22836135) that are much cheaper if you have a lot of samples.
We did some RNA-seq on worm samples once, but I have to look up whether we indeed did ribominus or polyA selection. But, I just realized that you are at the CECAD in Cologne – go to Zisong Chang/Christoph Dieterich at the MPI AGE, I did the expeirments with them, they have the data and should know more about this issue.
