I am doing multiple samples for multiple assays for qPCR. I am not able to fit all samples and assays in a plate.

Hence I cannot decide if I should run all assays (including normalizing controls) for 1 sample per plate, or run a few assays and a few samples per plate ? For the latter, the normalizing controls may not be able to run in all plates for that particular sample.

For my analysis, I am doing ddCT to get a relative fold change.
