I am a physicist, so I know the techn not the biological applications. The question is straightforward. I am looking for a diagnosis that rely on fluorescent based cell imaging where the intensity of the expressed marker is the key part of the diagnosis. Thank you !

There are few assays which utilize this concept for diagnosis like DHR assays. where the intensity of conversion of substrate is taken as diagnosis.
Except from this, if you talk about surface markers, many diseases are diagnosed on basis of expression of certain markers tagged with fluorescence molecule.
SYBR Green 1, YOYO-1 and ethidium homodimer-2 are some of the dyes used in the flourescent labelling of malaria parasites in blood smears. These dyes bind to DNA. Since normal RBCs dont have a nucleus, the prescence of a flourescent signal inside an RBC along with the shape of the stain indicates posetive malaria diagnosis.
