We have a mouse model in which type I interferons are induced. We use different ISGs as surrogate markers and measure their expression by qPCR. We test for CXCL10, MX1, IFIT1 and others.
In Wt all of them go up after stimulation. When we test different knockouts, we observed that only some of the ISGs are down-regulated, while others remain unaffected.
Since all of them are induced by type I interferons, wouldnt I expect that they all behave simliar in the knockouts? Or are they differentially regulated and that is why I see different phenotypes in my knockout mice? What is a good explanation?

Hi Falko,
Several ISGs are also stimulated by transcription factors other than ISGF3. IFIT1 for instance is induced by IRF3/7 directly downstream of PRR signaling, CXCL10 is induced by IRF3 and NF-kB (so may respond to TNF, IL-1, etc), and others can be induced by IRF1, which itself responds to STAT1 homodimers induced by cytokines such as IFNg and IL-6.
We have found that IFITM1 is a pretty consistent marker of ISGF3 activity and is largely not induced by these other factors (at least in my hands).
