For now, I am following the integrated technique to derive the mass from the smaller scale (microstructure). Is there any better approach to get the mass of a given macro-structure from the density of the relatively much shorter scale? As usual, any links to relevant pubs would be appreciated.

It seems like what you describe is the most straight forwarded and a justifiable approach, which will satisfy a multiscale consistency of mass. This approach can be extended to higher-order moments of mass distribution that may be applicable to non-local generalized continuum field theories. Some relevant references include:
