We are using the streptoavidin dynabeads system to magnetically eliminate immune cells from whole blood which are labeled with CD45 biotinylated antibodies. After the magnetic separation step, some immune cells are not eliminated. I am looking for a way, I can fluoreslencty label these leftover cells so I can visualize them under fluorescent microscope.

Try a fluorescently labelled anti-biotin antibody or labelled streptavidin. In case of streptavidin, the biotin needs to have a spacer in order to be bound.
