I'm going to ascertain the microbiological quality of non sterile cotton. I'm specifically interested in particular test strains presence . in the protocol it is mentioned that,(Inoculate portions/plates of casein soya bean digest broth and casein soya bean digest agar with a small number (not more than 100 CFU). My question is how can I be assure that my inoculating volume is less than 100CFU?

Usually when i need to inoculate a precise amount of microrganisms, i check my inoculum culture (in my case dry weight and optical density) and then dilute it to the desired amount.
In your case maybe you can try the same, obviously you must first homogenize the sample and check how many CFU are present (probably the not diluted sample will be uncountable)
otherwise you can make serial dilutions of your inoculum and check which one is more suitable for your protocol. (1:10 - 1:100 etc.)
if you do not know the level of cfu's to expect make a long dilution series and plate them all.
