Thank you for your question. You could transfer your molecular weight of scored alleles data into 0,1 matrix as the following:
100bp, 200bp, 300bp,400bp into 1,2,3,4 alleles and score the 1,0 as present and absecnt.

You can use molecular weight for DARWIN and STRUCTURE, AA, BB format for POPGENE and 0/1 for NTSYS.

I am also working with genetic diversity studies in plants. I am trying to use DARwin Software presently (earlier used to work with NTSYSpc software). Can some one clarify me is the scoring and generating the input EXCEL file is same for DARwin and NTSYS softwares?? Can some one send me a sample copy of the data scoring sheet for the DARwin software (I have a total of 24 varieties, screened with 25 SSR's and 12 ISSR primers). Thank you in advance.
