I'm writing up the analysis for my masters and am attempting to test for positive selections in my sequences (passerine MHC class II ß). I have found directions on how to do it on the MEGA website, however when I attempt to follow these, MEGA prompts me that I this requires protein coding DNA sequences. While I know that these sequences are protein coding, I am unable to progress to the next step, because MEGA refuses to accept it.
My thesis is due soon, so prompt answers would be appreciated.
When you open the sequence in MEGA, it emerges a window with the question "Protein-coding nucleotide sequence data?" here you have to ask yes. I wonder if this could be your problem???
Thank you! A long-winded process to make this file work. In the end I created a new alignment from my already imported sequences, and traslated them, then confirmed that it was protein-coding nucleotide sequence data. Turns out that was all it needed, program ran without a hitch after that. :)
