You could combine. However, it would make sense to code the study methodology type as a feature which later could be used to determine whether effect sizes varied systematically as a function of the methodology type. That would be useful information for readers of your study.
Sharath, a Meta-Analysis by definition includes all typologies of study in the area you are reviewing. As David said, be sure to identify methodology , sample size, potential confounders etc. in your summary. Your goal in a meta-analysis is to assess the state of research in the area, you need it all.

We did end up doing sequential sensitivity analysis and one particular methodlogy(propensity score weighted analysis) influenced one of our outcomes significantly without affecting heterogeneity. Can we mention difference in methodology as the reason. If so is there a way to find out if we had more confounding or less by using methodology and thereby comment on advantage or disadvantage of using that particular study?
