I'm aware of respiratory system deseases caused by crystalline silica (C-SiO2), but does elemental silicon (nanostructured silicon) have negative effects on lungs? Are there any article and experimental reports in this topic? I'm working with this material and I want to know about safety cares that have to be taken.
Yes they are very much vulnerable to be uptake by the organ like lung. The extent to which they affect lung will depend upon the size of nanoparticles, concentration, exposure time, etc.

All nanomaterials are considered hazardous to the respiratory system because of their small size. As Dr. Shrikaant Kulkarni mentioned, their effect depends on many factors. I came across to a paper discussing this subject. You may find it useful.
