Initially I extracted DNA by using "FastDNA spin Kit for Soil" and and confirmed DNA concentration in sample by using Nanodrop. The DNA extracted sample were purposed to asses microbial diversity or ecology. But my mentor suggested me to determine DEGs in samples. As long as I have studied some articles that, for DEGs mRNA extraction should be carried out by using Trizol. As I have mentioned I did not extract mRNA or RNA from samples, then how I can proceed DNA extracted samples to determine DEGs???
How it can be possible to use DNA extracted samples to determine DEGs??

your samples won't give you directly lists of DEG, nous need at least to make some microarrays to detect specific transcriptomes from 2 groups, compare them and there you'll get the DEG.

Frederic Lepretre I guess you are talking about primers and target genes, I already have prepared a list of primers and marker genes for DEGs, but my question is.. can I use the DNA extracted samples for the identification of DEGs? this is where makes a confusion to me.. can you please discuss about this issue.. :)

yes; in regards to the techniques you will use for DGE exploration, you can use your samples. in fonction of the technique you'll choose, you'll need your samples to be clean as possible first. secondly before going to your PCR, just take some times to test your primers by in silico PCR. There is the same thing in NCBI but I prefer to use UCSC one, http://genome.ucsc.edu/cgi-bin/hgPcr.
