Can I make two EST collections from NCBI database and compare them with a digital differential display?

I want to compare two EST collections in stress and normal conditions using ESTs database. There are no libraries in digital differential display (DDD) for my species in normal and stress conditions. I would like to know if I can make EST collections and compare them using DDD?
