I want the activation energy for enzymes

Unfortunately, i think not. Enzymatic reactions involves quantum chemistry, you'll have tu use GAUSSIAN or a similar program to calculate the activation energy/energy barrier for any particular enzymatic reaction to occur. With MD you can only estimate free-energy of the enzime, ligand ou complex protein-ligand.
