I have 2 plant samples at very different stages of development- called a= (pre flowering) and b =(at flowering). If I do RNA seq on both samples to get the transcripts and then do DGE analysis will this show the genes inducing flowering as they will only be seen in sample b.

If you do the DEGs analysis as follows: flowering x pre-flowering, probably on your DEG list the inducing flowering genes will be up-regulated.

The way you asked question made it a bit complicated. When kne say can differential gene expression shiw new genes... What does this mean new genes for the pathway or just new genes...
Nevertheless, yes you can be able to identify new candidates which might be able to correlate in the flowering pathway, but you need to valodate this before one can make any conclusions.

Sure you can generate the list of differentially expressed genes with both known and novel functions using RnaseQ. For specifically generating a set of DEGs related to flowering, you need to consider your sample A (pre-flowering) as Control during differential expression analysis. This analysis will provide you a list of both up and down regulated DEGs in Flowering samples/group compared to pre-flowering (control) samples/group.
