you can use  COMSOL, DDA (for instance ddscat), FDTD, and even T-matrix or Mie codes. It depends on your sistem geometry, shape and size parameter (size/wavelength). In principle, T-matrix (http://eng.auburn.edu/users/dmckwski/scatcodes/) can help you with spherical particles or particle clusters, and DDA (https://code.google.com/p/ddscat/) FDTD or COMSOL can also do it with more complicated structures or particles' shape. In terms of the DDA, I can also recommend another code - ADDA ( http://code.google.com/p/a-dda/ ), especially if you want to rigorously consider particles on substrate. Anyway, you need to invest some time in any software that you choose. A simple problem (e.g. a sphere) may be as easy as running one command line, but your specific task will most probably require some study.
