Some months ago, I sent a paper for publication concerning with genetic variation based on mtDNA (non coding D-loop). Therein I used Clustal W for alignment, and MEGA and DNAsp for haplotypes genetic analysis. However a referee recommend I change MEGA for IMA2 to carry out the genetic analysis. Apparently IMA2 is a more powerful software based on a bayesian algorithm that can process up to ten samples simultaneously. Most software can process just two samples.
