Data structure: 30 lines and 4 testers. Some cross combinations (hybrids) didn't germinate. And values are missing in few variables of some observations. If anybody knows any procedures, statistical packages, any references please provide them to me.

I hope that my answer could not arrive so late. You only need to select (for example in SAS program) the type 4 (IV) of analysis of variance. The program run in this kind of anova with missing values. If you want to compare what differences are between your results with or without missing values, you must select types 3 and 4 of anova and you are goint to obtain the results for both possibilities. This gives you an ide of the importance of your missing values.

I think if the problem is with germination only the you can use missing value technique; however if there is necrosis then you should do the analysis only with the available cross seeds ..
