Does the Raman peaks of carbon nanotubes under strong ultrasonic waves with a duration of more than an hour shift to higher or lower wavelengths and why?
Can very low amounts of these sonicated nanotubes in polymer acrylamide matrix affect the intensity and position of Raman peaks, how and why?

Raman spectroscopy has indeed become a standard characterization tool for carbon nanostructures (CNTs, MWCNTs, SWCNTs, etc.).
In their work, it was shown that stress-induced changes in peak positions and intensities were observed for individual carbon nanotubes primarily from temperature effects and sonication.
You might find better clarification for the direction of the Raman shift from the articles (Phys. Rev. Lett. 2004, 93, 167401; AND Appl. Sci. 2019, 9, 469; doi:10.3390/app9030469).

The shift in Raman spectrum is expected if there is a strain on the material. For instance, a shift in Raman spectrum is seen when the material is subjected to pressure, temperature etc, which is due to the volume compression.
My guess is that when you subject the carbon nano tubes to strong ultrasonic waves may produce shear or strain in the carbon lattice leading to a shift in the Raman spectrum. The expansion of the lattice causes blue shift.
