We're writing up a final summary report for our CLIMA (clima.org.br) project that discusses biofuels expansion in Brazil from a sustainability science perspective. The report will go out to many different stakeholders (policymakers, practitioners, civil society, etc.), not only academics. Practical guidelines or tips on how to best design such a report are much welcome.

A brief executive summary and/or a lay summary can be very helpful for a broad audience. Many of the major journals have style guides which you could look at - choose one of the most prominent in your field and use their headings and general structure as a guide.
Yes, I also think there should be an executive summary at the beginning of the document. In my view, it is important to make clear which were the primary goals of the project in its origin and to assess to what extent they have been fulfilled. Finally, in a report like yours, to include some recommendations to the policy decision-takers.
Martin, in this case, you can write all the technicalities of your findings in one section/chapter, and then discuss them in a laymen language in another section/chapter.
