Hii mahdi ...you can use port analysis in RF module in COMSOL to calculate all these parameters which you mentioned. 

But if you want to calculate the absorption within the nano structure , there is in built function in COMSOL, emw.Qrh, you can use that to calculate the absorption within the NS.

    Like Mr. Raja said, Input and output port boundary conditions automatically calculate the reflectance and transmission spectra for you. There are several examples in model library (RF module) that you can refer to.
