SmartBlast should somehow replace the previous BLink but unfortunately is not that simple, easy and efficient when one needs to visualize a multiple protein alignment of a specific subgroup (plant families) and check conserved regions among the proteins. Could anybody please advise me on a good tool for this? Thank you.

Have you used, GreenPhyl: http://www.greenphyl.org/cgi-bin/tools.cgi and
Phytozome: https://phytozome.jgi.doe.gov/pz/portal.html#!search?show=BLAST which have comaprable MS alignment for genes and proteins in their tool boxes!
