Between Orbitrap Fusion (Thermo) and 6550 iFunnel Q-TOF LC/MS
System (Agilent) which one is better for proteomic analysis?
And the best software that I can use for data analysis especially if I'm looking for differential expression and post-translation modification proteins?
Orbitrap Fusion should be the best choice for discovery based proteomics, but it is really depended on what PTM you are going to work with. Burker timsTOF MAYBE a good choice if you are going to work with glycosylation, but it is not on the market yet.
For data analysis MaxQuant + Perseus suite should be the easiest (for data generated by Fusion)

For data analysis, the peaks studio software (http://www.bioinfor.com/peaks/products/studio.html) may be the most recommended. It have PTM and SPIDER tools that provide a greater coverage of proteins and identification of post-translation modification and mutations.
