I think, it would be best to collect soil samples and root exudates at critical growth period of the crops. Normally it comes between 4 and 8 weeks of the crop growth depends on the type of crop and cultivar.
Soha Sabry I would suggest to get a Rhizon sampler. Then this would depend on your experimental set up. There are studies that outline ways of collecting root exudates.
