Are there domains that say this intermediate chain protein is for sure a part of an axonemal or cytoplasmic dynein complex? Does the IC have to have the N-terminus coiled-coil and serine-rich domains in order to function as a cytoplasmic dynein 1 IC? Does lacking these N-terminal two domains mean that the protein will be part of an axonemal dynein complex?

Although you can usually tell the difference between intermediate chains of cytoplasmic and axonemal dyneins, the ICs of IFT dyneins don't fit into as regular a pattern. See Wickstead and Gull, Traffic 2007; 8: 1708–1721 and Patel-King et al., Mol Biol Cell. 2013; 24(17):2668-77 for some sequence comparisons.
