With the global economic crisis, it seems that research funding at the national levels were drastically reduced... Any recommendation on current international funding programmes currently active that are geared towards microbiology (particularly marine and extreme environments)?

Have you tried Qatar Foundation? They have good funding, but you have to have a Qatari partner.

You may already know about it but the Gordon and Betty Moore Foundation has a Marine Microbiology Initiative (https://www.moore.org/programs/science/marine-microbiology-initiative). Their awards tend to involve larger groups (not just individual PIs) so you may need to involve several teams at KAUST to be competitive.
Hello Andre, you may want to have a look at the C-DEBI projects and the Deep Carbon observatory community. But i guess you've already had a look at it. The CIESM also has punctual opportunities. Good luck!
