The TUNEL assay can give false positive results. If you want to measure apoptosis, it would be better to perform Annexin V - PI live cell death assay. This will give you early and late apoptosis as well as necrotic cells.
1. Live cells (Annexin V negative, PI negative)
2. Early death (Annexin V positive, PI negative)
3. Late death (Annexin V positive, PI positive)
4. Necrotic death (Annexin negative, PI positive)
You can validate your apoptosis results with other methods that indicate cell death (PARP cleavage, cleavage of capase 3, etc).
