We use T. Gondii as an internal control for concentration and extraction of Crypto and Giardia in my lab.

To release the cyst we use the "natural" technics with in acidified HBSS (pH 2.7) for 30min at 37, as indicated in our paper. After that we use a regular Roche automatized extraction kit. which technic do you use in your lab?

We dissolve the tissue in Roche`s bacterial lysis buffer and use a piston to smash the tissue before warming as in the protocol. Afterwards we isolate on a MagNAPure from Roche with MagnNa Pure LC DNA Isolation kit II(tissue).  No problems so far.

I am successful using either the oldfashioned LiCl method and phenol/chloroform extraction or the QIAGEN mini kit, either with syringed and filtered or only filtered parasite from culture. However, I keep the DNA at 4 °C and it still works wonderfully in PCRs 1 year or more afterwards.
