I have list of pair-wise interactions and I would like to find out the type of interaction (gene X inhibits transcription of gene Y or gene A activates transcription of gene B) between them. Is there any bioinformatics tool to determine directly or should I use literature search tools and find the type of interactions manually?

If you only use that database as a reference, it will be OK. Often the predicted interactions don't match in the world of real living cells. Biology takes experimental evidences in most cases although the statistical predictions are sound. Maybe the 2nd option and selection by you would be more practical without wasting time to prove the predicted interactions.
