Any advice on how to analyze CO1 and 16s data for my population genetic studies?

It is my first time to analyze sequence data of 16s and CO1 for my population genetics studies. I want to know if there is genetic differentiation of samples among locations. I am planning to do haplotype inference, isolation by distance, and AMOVA among others. If you could give me website links, softwares, reference journals, code in R etc is highly appreciated. Thank you.

There are many softwares for analysing genetic diversity of COI, like DnaSP(for diversity analysis), POPART(for drawing networks) etc. I am attaching some papers about POPART which will guide you about network construction.
