I am currently looking for any antibacterial/ antibiotic compound that is not a beta-lactam, stable at RT and towards light exposure, well-tolerable by plants and, ideally, not taken up by plants. The hypothetical compound will be used in MS-Agar growth media with Arabidopsis.

Researches are reported thar antibacterial products are not harmless to plants. As plants uptake the antibacterial formulation through roots and then transfer it to stem and leaves and other parts of the plant. It is already reported that sulfa drugs affects plant's germination process while antibiotics like penicillin, terramycin etc are responsible for mitotic abberations in cell division processes. Moreover, streptomycin like antibacterials causes bleaching effect by destroying the chloroplast present in the plants.
However, still researches are done on a variety of plants likedoy beans and lima beans etc to study the effect of antibacterials.
"Harmless" is subjective - not a technical term - at some level of exposure, virtually any material will affect an organism. Please consider dose and effect, looking for the NOEL or no observed effect level considering the target organism (here a "plant") - as you said in your explanation - tolerable by the plants you have in mind.
