Hi,

I am looking at a SNP located within the 3'UTR of a gene of interest. I discovered that in a tissue type of interet one of the alleles of the SNP is preferentially expressed over the other in patient samples heterozygous for the SNP. However, when I stratify total gene expression measured by qPCR by genotype in patients, I find that the preferentially expressed allele actually correlates with lower expression.

Does anyone have any idea why this might be happening?
