I developed a program and am thinking of publishing it, but the problem is my program is in command line mode, pretty simpler to operate but still not GUI.
Can I publish it? I mean is GUI mode required for publication or it is ok to have it in console mode?
Command line is fine, some of the most highly cited software have a command line interface. If your software addresses a real problem in a novel way, works well and has good documentation, those seem to be the main criteria for publication.

Bioinformaticians,working on large data analyses prefer to use CLI, rather than GUI. If you have checked tour program solving a wide range of similar issues, so you can publish it in good journal.
The lack of a GUI mode may frustrate new users but once they get up to speed they typically prefer the command line mode. I think a useful feature for any software system is a scripting function. There are a lot of ways to implement this and the topic is far to big to discuss in this form. One approach might be to implement a Python wrapper that reads your script file (e.g. text strings) and executes your program according to the input.
As others have said a commandline program is fine - in fact for many a GUI is a hinderance and not something to aspire to.
Remember to include the source code when you publish - it is crucial for scientific software.
