Dear Smruti,

In PFGE analysis, the digested DNA fragements from whole genome of bacteria are too big. For this reason, pulsed filed is applied in special PFGE grade agarose to seperate large fragments. Another advantage to be in agarose plugs is to help integrity of fragments.

Mert Sudagidan , what if I extract the genomic DNA using Kit, followed by restriction digestion (1) then preparing agarose block then PFGE ,(2) run the digested DNA sample in liquid form with loading dye in PFGE. Kindly suggest.
