I think you meant the opposite: proteins-acrylamide and DNA agarose. The pore size matters, agarose gels have a greater pore size than acrylamide gels so you can separate larger linear molecules.

Angelica is right. I believe you mean the opposite.  Agarose gel is used mainly for nucleic acid while poly acrylamide gel is mostly for protein.

Its basically because of Size. Proteins are comparatively smaller hence PAGE is used

and if DNA is too small,(for eg Mircro RNA) it is seperated by PAGE.
