Once I had a bad batch of primers. They just did not work. I called the company and got a new batch which worked just fine. I guess it is not very common but it happened.
First of all, it would be interesting to get more details on what you are testing. Is your unlabelled primer (positive control) the same as your labelled one?
Ok ok, I am not sure whether the labelling could perturbate your reaction then. Are you using pools of primers in your labelled reaction? If so, you can try in single primer PCR.
If not, I would first try to make a new working solution with your labelled primers (but I guess you already did that). How old are your stock solutions? In worst case, you could try with other labellings?
