Dear Agnieszka, this may happens because for some cell types change of the new medium may cause quite strong stress. Can you stain cell in the own medium without any washing changes? I think in this case, if you cell is happy in this medioum, you will not see necrosis.

Hi Taras, thanks for answer, I have been doing these assays for a while and never saw anything like this before. Unfortunately staining has to be done in serum free conditions so there is a need to change it.
